You should also check the mounting state of the full closed encoder.

Check and adjust the mounting positions of the linear scale and detection head. Noise entry could be interfering, so take noise reduction measures and contact the encoder manufacturer. Verify the MR-J2S-CLP01 connector CN1A is correctly connected. Lastly, if ALM output detection is valid in parameter No. 62, changing the full closed encoder might be necessary.

Lastly, a slow startup timing of the 5V power supply for the MR-J2S-CLP01 unit could be the problem, requiring you to speed up the startup timing.
