Sequencing Workflow
For configurations using Illumina BaseSpace or BaseSpace Onsite: Set up the run on the BaseSpace Prep
tab. See the

Prepare a new reagent cartridge: thaw and inspect.
Prepare a new flow cell: bring to room temperature, unwrap, and inspect.
Denature and dilute libraries (does not apply to all library types). See
Denaturing and Diluting Libraries for
the NextSeq System (document # 15048776)
.
Load the library dilution onto the reagent cartridge in reservoir #10.
From the software interface, select Sequence to begin the run setup steps.
Load the flow cell.
Empty and reload the spent reagents container.
Load the buffer cartridge and reagent cartridge.
Review run parameters and automatic check results. Select Start.
Monitor the run from the control software interface, from the Run tab on BaseSpace, or from a networked
computer using Sequencing Analysis Viewer.
An instrument wash begins automatically when sequencing is complete.
Prepare the Reagent Cartridge
Make sure to follow reagent cartridge directions carefully for successful sequencing.
1 Remove thereagent cartridge from -25°C to -15°C storage.
2 Choose one of the following methods to thaw the reagents. Do not submerge the cartridge. After the
cartridge is thawed, dry it before you proceed to the next step.
