5.3.1 Olympus free file viewer
Olympus has a free file viewer for Windows that can open .oif and .oib files. However, it only allows
you to view files and export the images to other formats, such as TIFF or JPEG. This application may
be copied and installed on computers in your lab. It only runs on Windows because Olympus forces
really smart programmers to work under really lame management.
5.3.2 Offline Fluoview workstation
A fully featured Fluoview workstation is installed on the ‘Fluoview Mac Pro’ confocal server. This
provides all functionality available at the confocal, except acquiring an image. This workstation should
be utilized for stitching mosaic images, spectral unmixing, image review or renaming Olympus files and
other time-intensive operations that would otherwise require additional time on the confocal.
The Fluoview Mac Pro runs Windows7 under the Fusion environment. Click on the Fusion icon in the
OSX dock to start Windows7. Login to Windows is the same as for the Mac Pro. After starting
Fluoview software, select the ‘Guest’ user and leave the password blank.
5.4 Importing Olympus datasets into ImageJ.
5.4.1 Loci-tools Plugin for ImageJ.
The LOCI plugin will import about 80 file formats, including OIB and OIF. You will be presented with
choices for merging or splitting channels and managing the color and histogram.
1. ImageJ>Plugins>LOCI>Bio-Formats Importer
2. Select desired confocal file to open.
3. Set View stack with: ‘Hyperstackʼ
4. De-select ‘Autoscale’
5. Set Color mode: ‘Custom’
6. A set of 3 sliders to mix Red, Green and Blue will appear for each channel in the image
7. Drag the sliders to set the color for each channel.
8. Click on ‘OK’.
5.4.2 Import Channel Order Macro.
This macro was written by DMC staff to import OIF and OIB files with control over assignment of
channels to display colors, automatic creation of RGB projections and conversion of Olympus files into
other file formats. The macro and full documentation is available from the ImageJ section of our
website. The LOCI plugin is required.
5.4.3 Image 5D plugin.
Multi-channel 4D datasets can also be imported into ImageJ using the “Image 5D” plugin freely
available from the the ImageJ website, rsb.info.nih.gov/ij.
